Really all that told me is that you're doing a low tier Lost Shipment voyage for the Merchant Alliance. The clue you found is the final clue... the one right before the shipwreck. The Key however, could have spawned at ANY of the clues you found on the way there. It could have been floating amongst the barrels in the first clue.

I think it happens when you do the same destination twice. If you are grinding them then you could do a few then hop to another server. This happens to me a lot too, but i find the routes I have the best luck with are in the Shores of Plenty. So if you can start your voyage in Sanctuary I'd recommend doing that.
